The pace bowler increased the injury concerns plaguing England when he left the field on the second morning of the fourth Ashes Test in the Ashes series.
Atkinson pulled up with his hamstring post-delivery of the fourth over at the MCG.
The touring camp indicated the 27-year-old had experienced "tightness" and required time away from the action in order to be assessed "in the coming hours".
The concluding match of the series beginning on 4 January starts on Sunday, 4 January.
The visitors have previously lost strike bowlers one seamer to a knee injury and another paceman to a side strain on the current trip.
Matthew Fisher was brought into the squad to provide backup.
His form was underwhelming during the first two matches, taking just a handful of scalps.
He was left out from the previous Test, only to be brought back for the Boxing Day match as Archer's replacement.
The county bowler improved at the MCG, bagging two scalps in Australia's first innings, before adding 28 with the bat being one of only three English batsmen to get into double digits.
Post a single over in Australia's second innings, he returned for the second day's play and had nightwatchman Scott Boland caught behind.
However, at the end of the fifth over, he delivered a slower ball to the batsman and promptly felt his left hamstring.
Atkinson returned to the side for the fourth Ashes Test having missed the Adelaide game.
